I was just curious why C-05 is getting a new stub:

http://www.shmax.com/product_details/9315

while Henkei Convoy, Hound, Astrotrain, Streak, etc haven't, even though they've been "re-run" in the same way.

When I try to view that item I get a page that says " That there item that you're trying to view hasn't yet been approved by our council of know-it-alls". If you can see it, I guess you are a know-it-all :)

I think the rationale is that since the releases of Hot Rodimus are far enough apart that the second record is warranted (2008 vs. 2011).

If the releases were closer together, say a few months, or even a year, we can assume that the parts were probably all from the same batch.  It's possible that TakaraTomy cranked out "x" number of units, but only put 1/2x out on the market, not knowing how well they would sell, keeping the others for a "rainy day", or perhaps for a planned second release.

But since these Hot Rodimus releases were 3 years apart, I'm betting against this scenario.

I don't know Hot Rod from hot pants, but I wanted to mention that if you ever DO want to track that a toy was released multiple times in quick succession (with no outward or inward packaging or contents changes), but don't want the overhead of a new record, you could always just add more rows to the "release info":

United States  Jul 2008  $14.99
United States  Jan 2009 $14.99
United States  Sep 2011 $15.99

Another example of this would be the Beast Machines Battle Unicorn. BBTS got an exclusive re-release for this product but it turned out to be the exact same product that was previously released. I wasn't sure how many other times things like that have happened. I guess I know two of them now!

I just don't think of if that way. If it's identical to the original release, save for maybe the product code, I don't think it deserves a new record. Henkei Hound and Prime got re-releases two years after their release, but they didn't get new records (and I don't think they should).

It just seems really foreign to me, i.e. that it genuinely matters, even to a full MISB collector.

Henkei Hound and Convoy don't have SKUs because nobody submitted them.

I'm the one who submitted the additional record on Hot Rodimus as I'm mostly up-to-speed on how new SKUs would like to be recorded around here (I think...).  Personally, and from my own collector stand-point, all of the above need only an additional release date. Several other figures fall into this same scenario.  Like you, this simply doesn't matter to me that they have been released multiple times.  The above are the same in this example.  However, there are people out there that would care, and if there's even a subtle difference that can be recorded, then I like to believe that Shmax will have it recorded objectively as possible.  How it ultimately gets recorded is left to more interested (and qualified) people :)
